It doesn't have to directly promote atheism, it just needs to promote the questioning religion.
In no particular order, some of my favorites are:
NOFX - Leaving Jesusland (http://www.youtube.com/watch?v=4-pFIlCp8vw) (punk)
John Lennon - Imagine (http://www.youtube.com/watch?v=BPROGyJ2FNA) (rock)

Wouldn't like 20% of Bad Religions songs cover the whole religion concept.
Lo and behold google proves all powerful!

EDIT: on a side note, I enjoy Five Iron Frenzy, a Christian ska band.

Tool- Opiate
Whore of God

Yeah, er.. Tool songs. Maybe Sober
Marilyn Manson - pretty much anything. maybe try Cake and Sodomy "Bible-Belt 'round Anglo-waste, putting sinners in their place" He was influenced by nietschze, the man who proclaimed "God is dead!" so surely that says something about his music
Release me - Rotting Christ (this reminds me of ancient greeke philosophers and phyronnic skepticism for some reason)

This is kind of silly, but I'll make a contribution anyway.
I don't believe these boys were promoting atheism here, but the song is a great satire (and one hell of a tune that's been covered many, many times):
Depeche Mode | Personal Jesus
Your own personal jesus
Someone to hear your prayers
Someone who cares
Your own personal jesus
Someone to hear your prayers
Someone whos there
Feeling unknown
And youre all alone
Flesh and bone
By the telephone
Lift up the receiver
Ill make you a believer
Take second best
Put me to the test
Things on your chest
You need to confess
I will deliver
You know Im a forgiver
Reach out and touch faith
Reach out and touch faith
Your own personal jesus...
Feeling unknown
And youre all alone
Flesh and bone
By the telephone
Lift up the receiver
Ill make you a believer
I will deliver
You know Im a forgiver
Reach out and touch faith
Your own personal jesus
Reach out and touch faith
^^^ Love th Johnny Cash version.
I could write a huge list here, troll thread or not. I'll narrow it down though.
Leftover Crack - Atheist Anthem (http://www.plyrics.com/lyrics/leftovercrack/atheistanthem.html)
And pretty much anything else by Leftover Crack and Choking Victim.

...Andddd.... "Thoughts of a Dying Atheist", by Muse. Can't forget "Heresy" by Nine Inch Nails, either.... i've seen that live in fact, and it was fucking insane.... in fact, the whole gig was amazing, as the first 5 songs were those from The Downward Spiral. Good times...
I very much agree with Obbe. Just because it challenges religion, doesn't make it "atheist music". That's a silly term... probably coined on christianmommiez.com or somewhere.. :p

What makes it 'atheist music' if it just promotes the questioning of religion?
Nothing really, he (I assume being an atheist) wants music he can relate to. Songs questioning religion is something an atheist can relate to

What makes it 'atheist music' if it just promotes the questioning of religion?
It doesn't
But, "Music that encourages the questioning of religion" would have been a long thread title, and not as catchy
Bad Religion is punk too....just saying.
Meh. Call it what you want. I'm not trying to get caught up on punk vs pseudo-punk
Its just a fashion statement nowadays anyways

Since when was DEMON BURGER black metal?
Also, that isn't atheist, its just anti-christian (if you're into that, I'd recommend Emperor, Amon Amarth, or Necrophobic).
Gamma Ray is a really good atheist metal band. They're kinda power metal-y, though a bit poppish, I don't like them that much, but the content is really good.
Here I sit again and think about the world we know
the same old thing, where do we come from and where do we go
Sometimes I worry just too much, sometimes I just don't care
and if you're with me on this point, put your hands high in the air
Let me hear you say Yeah!
Sometimes I'm happy as can be and sometimes feel so low
and what is good and what is bad, I sometimes just don't know
The world is the most crazy place that we could have been
It seems the meaning of our life is going down in sin
So let me live and let me be
your eyes are blind
but I can see
God is an illusion and there ain't no paradise
and there is no underworld below
Out there is no Heaven and there ain't no Antichrist
Welcome to the real World
and the show!
So let me take you down my dear to places you don't know
a land that you have not been to and normally don't go
I have all your pleasure toys, the fortune and the fame
so when you come with me my friend
you'll never be the same
So just say yeah, and come with me
don't be so blind, it's time to see
God is an illusion and there ain't no paradise
and there is no underworld below
Out there is no Heaven and there ain't no Antichrist
Welcome to the real World
and the show!
Don't be afraid now of the faces in the night
and let your body take control
We're going down into the beam of the neon lights
and I will purify your soul
Yeah!
Standing on a razor's edge, lost in space and time
All around the silence falls, prepared to draw the line
A shot, a cry, a flash of light, a bullet hits the wall
Not yet prepared, the fight for life is not yet lost at all
So come with me and let me be the one to lead you home
Like Diamonds we'll be shining bright before we turn to stone
God is an illusion and there ain't no paradise
and there is no underworld below
Out there is no Heaven and there ain't no Antichrist
Welcome to the real World
and the show!
Welcome to the show,
This is the real world
This is the real world
Welcome to the show
Yeah yeah yeah!

There's millions of songs that question faith in one way or another, but here's a few good ones.
Vader - Helleluyah!!! (God Is Dead)
Vader - Decapitated Saints
Nailbomb - Religious Cancer
Tool - Opiate
Anything by the band Atheist...
Gorgoroth promotes anti-Christianity, usually by Satanism.
Vader.
Opeth shows no religious bias.

Dimmu Borgir isnt very black metal but their lyrics promote a more atheist position towards religion while Bands like Gorgoroth ,satanic warmaster, And Marduk Support more satanic and occultic veiws on religion

That doesn't change the fact that their music still sucks, and Immortal is pretty neutral as far as religion goes, AFAIK.

ill agree their music sucks and they are sell outs but a lot of people listen to them just because its black metal minus the evilness which in my oppinion is what makes it black metal.

Bob Dylan - With God On Our Side
It basically challenges the people who think they know what "god", if there is one, wants.
xtc - Dear God
Dear god,
Hope you got the letter,
And I pray you can make it better down here.
I dont mean a big reduction in the price of beer,
But all the people that you made in your image,
See them starving on their feet,
cause they dont get enough to eat
From god,
I cant believe in you.
Dear god,
Sorry to disturb you,
But I feel that I should be heard loud and clear.
We all need a big reduction in amount of tears,
And all the people that you made in your image,
See them fighting in the street,
cause they cant make opinions meet,
About god,
I cant believe in you.
Did you make disease, and the diamond blue?
Did you make mankind after we made you?
And the devil too!
Dear god,
Dont know if you noticed,
But your name is on a lot of quotes in this book.
Us crazy humans wrote it, you should take a look,
And all the people that you made in your image,
Still believing that junk is true.
Well I know it aint and so do you,
Dear god,
I cant believe in,
I dont believe in,
I wont believe in heaven and hell.
No saints, no sinners,
No devil as well.
No pearly gates, no thorny crown.
Youre always letting us humans down.
The wars you bring, the babes you drown.
Those lost at sea and never found,
And its the same the whole world round.
The hurt I see helps to compound,
That the father, son and holy ghost,
Is just somebodys unholy hoax,
And if youre up there youll perceive,
That my hearts here upon my sleeve.
If theres one thing I dont believe in...
Its you,
Dear god.

Not sure if this is atheist music, but it is very funny.
Look up Stephen Lynch and his song Craig. It is a wonderful ballad about Jesus's little known brother.
